If I have a hidden VPS and want to manage it via SSH, what is the best protocol for transferring sensitive website files: SCP, FTP, or SFTP and why ? Can I use Tails to do this, and would it be considered safe?

Ya. You will be connecting over Tor and effectively signing in with SSH. As long as you are not connecting into the real VPS and not a honeypot it's as safe as you can get.

Could you please explain? I'm not sure about the VPS provider.
If I connect via SSH using Tails, is there any chance I could be traced?

It's up to you to decide what your risk is. You can get traced if there is a zero day in SSH and Tails.

If you're connecting to a vps with SSH over tor you're vulnerable to MITM attacks by the exit node so you should always check if the server key match, that's the main concern.
